Keep notes on what things you change. Don't just download beescene.hx, change a bunch of stuff, and post it. Label which scene it is, and briefly what you changed in it.

pst.moe links are representative of how the submissions should look. For managing your projects, do whatever works, though use plaintext, not rich text.
Can't speak for anyone else's workflow, but I manage things by having multiple docs with names like "CharacterName Encounter.txt" and "CharacterName Victory Anal.txt" or whatever and just have them in a folder with everything else
And I have one giant note.txt file that I jot down to-dos, ideas, and so on.
This is likely not the best strategy, but it's simple and it works. All that matters is that you have something that works for you.
