The overlays are meant for being able to edit around; to know which parts can be obscured with the English text and thus save on time and energy. For example, that circular formula/graph on the right side of the first panel for 0004: rather than a vertical line making up an edge, the edge of the circle should remain round and flow beneath the text layer. I'm not much of a redrawer myself, but I do know that it's about anticipating what's under the raw text for a cohesive feeling edit, and using the English text to know where you can fudge it and not have to put in as much effort, since those pixels won't be seen on the final pages.
Again, I'll work with you later on getting some of that looking better. For now though, give fully redrawing the fingers in the third panel of 004 a try, as they just sort of vanish as it is now, and fix up someone of the areas where the stroke of the raw text is still present (such as around Kawashima's sock on 0011). Also, see if you can figure out anything as to why your edited pages are coming out darker than the raw pages up there are? Try opening both versions of 0003 I've included here in your browser as tabs, and then toggle back and forth between them. You should be able to see a difference in the shades in doing so, especially with the last panel. It's important the shades come out right, both for preservation of art detail and so I can mask various things back in if need be.
